Intonation: The Length of the strings relative to the position of your frets. If your intonation is off you will know because your guitars tuning will seem to be off, usually after the 12th fret. So if you play D3, and D15 they should be the same note, if not the intonation is off on that string. You can usually correct this by adjusting the Bridge, and or the neck. The easiest way is to adjust the saddles on your bridge.
